fix(api-keys)!: use salted, peppered scrypt digests - #254
Fixes CodeQL py/weak-sensitive-data-hashing (#18, plus #42/#43 from the HMAC iteration) on API-key storage by moving to a slow, salted, peppered KDF.
scrypt (N=2^14, r=8, p=1, 16 MiB, dklen 32), with a 16-byte random salt per row and the KDF salt set to API_KEY_HASH_PEPPER || row salt. Stored as scrypt$N$r$p$salt$hash.
Why scrypt over PBKDF2: scrypt is memory-hard, so GPU and ASIC guessing is much costlier. It is in the stdlib (hashlib.scrypt), so no new dependency, and it releases the GIL; verification runs in asyncio.to_thread. Argon2id would need a native dependency.
Lookup: a new indexed, non-secret api_keys.key_lookup (the first 16 characters of the key, b2a_ plus 72 random bits; about 184 secret bits remain). validate_key selects rows by lookup id, then verifies each with scrypt and hmac.compare_digest.
Verified-key cache: in-process, bounded (4096 entries, LRU) with a 60 s TTL. Entries are keyed by the stored row hash (non-reversible) and hold a minimal-cost scrypt verifier salted with a per-process random secret, plus the pepper in use. The row is still read from the DB on every request, so revocation, expiry and max_uses apply immediately; the cache only skips the KDF.
Migration 054_api_key_scrypt_lookup: widens key_hash to 255 on PostgreSQL (SQLite doesn't enforce VARCHAR length) and adds key_lookup plus an index. Rollout note: gateway/docs/schema-054-rollout.md. ⚠️feat(gateway): optional PostHog signup, identify and activation tracking (SEL-555) #245 also adds a 054_* revision; whichever PR merges second must renumber to 055.
agent_comms.py:128 hashed secrets with plain SHA-256 (owner identity of env/bootstrap keys and stored agent messaging keys). It now uses a deterministic peppered scrypt (scrypt: prefix, fixed domain salt, since ownership is an equality match), computed once per request in the list endpoint. Retired sha256: records are kept but match nobody.
Fail closed: production-like environments without the pepper refuse to boot, key generation raises, and every key is rejected. Local and test fall back to a public, non-secret dev pepper. Neither the pepper nor any key is ever logged; the Settings field is a SecretStr.
Tests: the HMAC helper is gone. Tests use only hash_api_key / _verify_hash. Every test pepper and key is generated at runtime with secrets.token_urlsafe; nothing is hardcoded.
No legacy fallback (intentional)
C.Lee chose to drop the SHA-256 fallback and rotate all keys, rather than keep a dual lookup or rehash-on-use. Old rows have no key_lookup and are never queried.
⚠️ Breaking: all existing API keys stop working at deploy
The pepper is never rotated in place. Changing it invalidates every key, so pepper rotation always means re-issuing every key with the steps below.
Key rotation steps (operator; nothing was rotated or deployed in this PR)
Generate a pepper of 32+ random bytes (python -c "import secrets; print(secrets.token_urlsafe(48))"). Store it as API_KEY_HASH_PEPPER in the production secret store and every production-like environment. Never commit or log it.
Run alembic upgrade head (054).
Deploy. Startup fails closed if step 1 was missed.
Reissue every API key, revoke or delete the old rows, and send the new keys to their holders over the usual secure channel. Re-register agent-comms agents owned by env or bootstrap keys.
Expect HTTP 403 invalid_api_key from clients still on old keys until they switch.
Added cost per request (Apple M4 Pro, Python 3.12, medians of 2 runs, gateway load about 10 to 18)

Tests
Follow-up at b66bcedd224ebba5d7b73ab581e1aeb81160cabb: 117 focused tests passed across scrypt, constant-time authentication, agent comms, auth rejection, debug-auth boundaries, dependency initialization, and OpenAPI behavior after merging current main. Applicable pre-commit hooks, including Ruff and mypy, passed; staged gitleaks and branch-scoped TruffleHog found no leaks. Alembic reports one head, 054_api_key_scrypt_lookup. Original-head GitHub CI was green; fresh CI is required for this follow-up.
Full-cost hashing now runs off the event loop for verification, issuance, rotation, emergency rotation, and agent-comms paths. Ownership derivation happens once per caller. Added negative coverage verifies cached-key expiry, wrong-owner digest rejection, fail-closed empty pepper overrides, and deterministic wrong-key attempts. Empty environment overrides intentionally mask dotenv; no global settings precedence was relaxed.
…fallback
New API-key digests are HMAC-SHA256 keyed by API_KEY_HASH_PEPPER.
validate_key tries the HMAC digest first, then legacy SHA-256, and rehashes
legacy rows to HMAC after a successful auth. Production-like environments
refuse to boot and reject keys without a pepper. Local and test environments
may fall back to legacy hashing.

Walkthrough
The gateway now stores API keys as salted, peppered scrypt hashes and uses a non-secret indexed lookup ID to select candidates. Startup validates pepper availability. Verification uses a bounded cache for repeated scrypt checks while retaining database checks. Agent-comms owner credentials use deterministic peppered scrypt digests. The change adds schema migration 054, updates tests, and documents configuration, rollout, and key reissuance.
This change moves API-key and agent-owner credential storage to peppered scrypt. Agent-comms requests that need the owner digest may block the event loop during hashing and add latency under load. Several documentation details are also inaccurate: the CHANGELOG link, the rejection status code, and the introductory hashing claim. These are fixable before or shortly after merge, but should be addressed or explicitly accepted.
Security architecture risk: Moderate · up to 64a9f
Credential storage is strengthened, but the transition requires coordinated key reissuance and cleanup of retired agent ownership. Authentication also becomes substantially more resource-intensive, and deployment-wide capacity limits remain unestablished.
Retained concerns
Medium · security · inferred: The PR increases attacker-triggerable credential-processing cost without establishing a deployment-wide KDF capacity budget. A caller knowing an active lookup ID, including a holder using its own key, can submit invalid suffixes that repeatedly invoke scrypt without populating the successful-verification cache. The token endpoint can perform two failed verifications per request. Agent-owner digesting also introduces synchronous scrypt work into asynchronous handlers. Lookup misses, per-key limits, pre-auth reservations, and executor limits are meaningful countercontrols, but their combined production CPU and memory ceiling remains unresolved. Cross-tenant availability impact is therefore a risk, not a verified outage.
Medium · reliability · inferred: Retiring digest-backed owner identities does not retire their routing state. Existing agents retain their active status and capabilities although their retired owner digest matches nobody. The documented re-registration creates a fresh agent ID rather than reclaiming the old inbox or replacing the old capability target. Consequently, an older orphaned agent can remain the first handoff destination after recovery, while ownership enforcement prevents its former owner from polling or acknowledging its messages. Wallet-based ownership is unaffected, and the inspected webhook delivery is simulated; this concern is incomplete ownership recovery and failure containment, not demonstrated data exfiltration.
Security review details
Security Blast Radius
inferred — The resource-exhaustion risk concerns shared gateway execution capacity and can affect tenants sharing affected workers. It does not establish credential theft, tenant impersonation, or cross-environment access. Aggregate exposure across clients and replicas depends on deployment configuration not supplied for this review.
Security Findings and Attack Paths
observed — The supplied security assessment retains no verified findings and defers the denial-of-service candidate. Source inspection confirms the expensive same-lookup near-miss path, but production concurrency, capacity, and aggregate client scope remain unresolved. That uncertainty is preserved rather than promoted to a verified high-severity attack.
Trust Boundaries and Controls
observed — Before authentication, the limiter reserves a shared per-client budget at ten times the configured per-key limit. Rejected credentials retain the reservation, so rotating unverified key headers does not create unlimited admission for one client. These controls predate the PR; the new KDF increases the work admitted beneath them.
Resilience and Maintainability Implications
inferred — Ownership recovery needs to account for the lifecycle of old registry entries, not only replacement credentials. Since capability routing selects active records independently of owner validity, leaving retired identities active can continue directing work into an inaccessible inbox after a replacement agent is registered.
Hardening Proposals
proposed — Establish a bounded KDF execution budget sized to deployed worker memory and CPU, move expensive owner hashing off the event loop, and validate the combined ingress, rate-limit, and replica behavior under invalid matching-prefix traffic.
proposed — Define an authorized recovery procedure that rebinds or retires affected agent records and handles their inboxes and capability entries. Make rollback prerequisites distinguish revocation from physical deletion of incompatible hash rows.

Codex review of #254 (HMAC-SHA256 pepper for API key hashes) at 4dc2a94.
What's good
Constant time: the lookup is done by digest and the stored hash is compared with hmac.compare_digest. A missing row returns before any compare.
Fail closed: in production-like environments, a missing API_KEY_HASH_PEPPER refuses to boot (validate_api_key_hashing_config, wired in main.py), and hash_api_key raises APIKeyHashingUnavailable (gateway/app/services/api_key_service.py:~140-165). Local and test environments use a public, documented dev pepper.
The pepper is never logged: it is held as a SecretStr in Settings, and no added log or exception includes it.
DCO: both commits carry Signed-off-by.
Findings
High: hard cutover with no legacy path (api_key_service.py:~534, auth lookup). Lookup uses only the new HMAC digest, so every existing SHA-256-hashed key stops working on deploy. Holders can't even reach the authenticated create or rotate endpoints, and docs/api-key-hashing.md relies on an operator reissuing every key. Since there is no legacy fallback, there's no downgrade risk and no rehash race, but there's also no migration path. There's also no rotation support (no previous-pepper list or pepper key id), so rotating the pepper invalidates every key again. If the cutover is intentional (pre-revenue, few keys), say so in the PR and CHANGELOG. Otherwise add a time-boxed legacy SHA-256 lookup that rehashes on success with a conditional UPDATE, plus an API_KEY_HASH_PEPPER_PREVIOUS list for rotation.
Medium (real-data rule):gateway/tests/test_api_key_hmac_pepper.py:15-16 commit an invented PEPPER and KEY (plus a fixed key id), and gateway/tests/conftest.py:~190 adds a fixed test pepper. Generate them per run with secrets.token_urlsafe() and derive keys with generate_api_key().
CodeQL #38-#41 (py/weak-sensitive-data-hashing): all four are false positives. #38 and #39 are api_key_service.py:138,145, and #40 and #41 are test_api_key_hmac_pepper.py:20,24. Each flags hmac.new(pepper, key, sha256). The input is a gateway-generated 256-bit random token (secrets.token_urlsafe), not a low-entropy human password, so a slow KDF (bcrypt or argon2) adds nothing, and an expensive hash would slow every request. Keying with a server-side pepper also blocks offline guessing even if the DB leaks. Dismiss them as "false positive" or "won't fix" with that reason, or rename the variable away from password/key heuristics. #40 and #41 sit in test code.
…254)
Replace HMAC-SHA256 key digests with peppered, per-row-salted scrypt
(N=2^14,r=8,p=1), look rows up by an indexed non-secret key_lookup,
verify in constant time off the event loop, and add a bounded 60s
verified-key cache. Agent-comms owner digests move off plain SHA-256.
Migration 054 adds key_lookup and widens key_hash. No legacy fallback:
all keys are reissued. Fails closed without a pepper in production.

Clear the verified-key cache before validating the near miss.
The valid call stores the key in the module-level cache. The near-miss call then uses the cached 32-byte verifier comparison, so the test does not require a mismatching comparison against the stored scrypt digest. Clear the cache between calls.

fix(api-keys)!: HMAC-SHA256 key digests with server pepper (breaking: rotate all keys)
fix(api-keys)!: use salted, peppered scrypt digests
Oct 26, 2026
Codex re-reviewed the slow-hash implementation and completed focused follow-ups. The PR now uses salted, peppered scrypt, indexed lookup, no legacy SHA-256 fallback, constant-time comparisons, and a bounded verification cache while reading row liveness from the database. Full-cost hashing is offloaded from async verification, key issuance/rotation/emergency rotation, and agent-comms authorization/registration/hydration. Owner digest derivation occurs once per caller.
The added checks prove expired cached keys fail, another key cannot match an owner digest, hashing runs outside the event-loop thread, and retired rows produce HTTP 403 invalid_api_key. Random-key near-miss tests now always alter the input. An explicitly empty pepper environment variable intentionally fails closed instead of reviving a dotenv secret; a regression test verifies both empty-override refusal and success when the override is removed. Global Settings precedence is unchanged.
Merged current main d3fcdfc871ed7c5de69c3c28ed5bf333cc95f8e1, preserving both pepper-startup validation and the new loopback-bound debug-auth guard. Codex independently ran the focused scrypt/comms/auth/debug/dependency/OpenAPI suite: 117 passed. Applicable pre-commit hooks (including mypy and Ruff), staged gitleaks, and branch-scoped TruffleHog passed. Alembic has one head: 054_api_key_scrypt_lookup.
The Muse markers relay actual read-only PASS reviews of the substantive follow-up, final deterministic test delta, and final merge resolution at this exact HEAD. Muse did not execute tests; Codex did.
Review dispositions: old rehash-rollback and HMAC comments are obsolete because legacy lookup/rehash was removed; the changelog points to gateway/docs/api-key-hashing.md; actual legacy SHA-256 rows are rejected in the scrypt suite; synchronous/double-derivation and expiry/owner-isolation findings are fixed. Empty-env fallback was deliberately declined in favor of the documented fail-closed behavior above.
Fresh CI remains required before merge. PR #245 is still open with another migration 054; whichever merges second must reconcile Alembic lineage. No keys were rotated, migrations applied, or production deployments performed.

b66bcedd224ebba5d7b73ab581e1aeb81160cabb: 117 focused tests passed across scrypt, constant-time authentication, agent comms, auth rejection, debug-auth boundaries, dependency initialization, and OpenAPI behavior after merging current main. Applicable pre-commit hooks, including Ruff and mypy, passed; staged gitleaks and branch-scoped TruffleHog found no leaks. Alembic reports one head,054_api_key_scrypt_lookup. Original-head GitHub CI was green; fresh CI is required for this follow-up.Full-cost hashing now runs off the event loop for verification, issuance, rotation, emergency rotation, and agent-comms paths. Ownership derivation happens once per caller. Added negative coverage verifies cached-key expiry, wrong-owner digest rejection, fail-closed empty pepper overrides, and deterministic wrong-key attempts. Empty environment overrides intentionally mask dotenv; no global settings precedence was relaxed.
