Structure Design and Refinement

This document describes the structure-design source contracts in BioModStack. Workflow and registry presence is not a claim of deployed or scientifically qualified capability. Acquisition, admission, and live acceptance remain separate.

Mandatory model-control policy

Every model in this document is governed by Model configuration, operator control, and agent parity. All relevant scientific and inference settings must be available through suitable typed browser controls and the same typed API used by AI agents. Model settings, effective execution values, lineage, data, statistics, visualization, capture, and exports must use global reusable mechanisms where applicable. Workflow cards may add context. They do not receive permission to hide supported model settings or create reduced parallel result authorities.

The active FrustraMPNN global tranche is specified in FrustraMPNN global configuration and analysis workbench. It must reach 100% before workflow-specific Structure Prediction, RFD3, and CM consumer tranches are considered seamless integration work.

Main workflow families

Antibody de novo and refinement

Registry and parent workflow:

workflows/antibody_child.nf is the internal validation/scoring child, not the user-facing parent entrypoint.

Entry modes include:

  • antibody_denovo_pipeline
  • antibody_refinement_pipeline

Current pipeline shape:

  1. RFantibody backbone generation
  2. sequence design with FAMPNN, AntiFold, or ProteinMPNN
  3. structure validation with Boltz-2, plus workflow-level Protenix validation when explicitly selected by the antibody/structure workflows
  4. downstream scoring and review
  5. optional refinement/maturation branches such as PPIFlow and OpenMM

Important notes:

  • this is the main staged antibody/binder refinement surface in BMS
  • refinement is designed to consume upstream artifacts rather than always start from RFantibody
  • Boltz-2 is the registry-backed validator exposed for this path; Protenix remains a workflow-level validator module/param path, not a standalone model-registry YAML in the current tracked tree
  • RF3 exists as a generic structure predictor but should not be described here as the main antibody-validator backend

Generic structure prediction and validation

BioModStack exposes one Structure Prediction surface through the API model registry under platform/api/config/models and workflow-specific dispatch. main.nf is a compatibility wrapper, not the universal API launch path.

Current registry-backed predictor families:

Workflow-level predictor/validator modules also include Protenix, but there is no tracked platform/api/config/models/protenix.yaml in the current registry. Do not describe Protenix as a standalone registry card until that YAML or an equivalent API registry entry exists again.

Important distinction:

  • Boltz-2 / AF2 / RF3 remain registry-backed structure predictors
  • NVIDIA Fold-CP is selected inside Structure Prediction when OEM context parallelism is appropriate for the target and compute placement

Protein local redesign

Primary workflow:

Purpose:

  • remodel a limited window of an existing structure
  • merge the edited region back into the original context
  • redesign sequence with FAMPNN or ProteinMPNN
  • optionally validate the resulting complex

Experimental protein CAD

Primary workflow:

Registry model:

Purpose:

  • compile BMS launch inputs into native La-Proteina or DISCO requests
  • run experimental non-binder de novo generation backends
  • normalize outputs into BMS design IDs and manifests

Current backend coverage from the live model config:

  • La-Proteina: unconditional generation and motif scaffolding
  • DISCO: unconditional, ligand-conditioned, DNA-conditioned, RNA-conditioned, and custom-JSON launches

Use the linked model configuration and workflow for the supported parameter and execution contracts. Runtime availability must be checked through the managed capability/preflight surfaces; no live acceptance is implied here.

Protein Hunter Experimental

Registry model:

Purpose:

  • experimental iterative generator family using Protein Hunter
  • backend selection between Boltz and Chai
  • task families for protein binders, unconditional generation, ligand-conditioned binders, and nucleic-acid binders

This is intentionally documented as experimental launcher surface area, not a matured canonical production pipeline.

Caliby Experimental

Registry model:

Purpose:

  • structure-conditioned sequence design
  • ensemble-conditioned design
  • sidechain packing
  • optional AF2 self-consistency evaluation of designed outputs

The linked model configuration is the source contract. Treat this as an experimental integration and verify its runtime prerequisites and acceptance state before use.

NVIDIA Fold-CP

Registry model:

Workflow:

Product placement:

  • selected as NVIDIA Fold-CP inside the normal Structure Prediction workflow
  • reuses Structure sequence, complex, MSA, GPU, launch, result, and template controls
  • can send its terminal structures into the same required FrustraMPNN parent fanout
  • retains a dedicated workflow entrypoint only as the BioModStack adapter to the pinned OEM runtime

OEM runtime constraints:

  • physical GPU assignment remains scheduler-owned
  • size_cp is the OEM square context-parallel mesh size
  • input_format is config_files or preprocessed
  • one Fold-CP inference owns the selected context-parallel GPU set

RFdiffusion and backbone generation

Generic backbone-generation support exists for RFdiffusion-style workflows and related child/orchestrator paths.

Primary registry entry:

BoltzGen

Primary registry entry:

Surface includes:

  • ligand-aware generation
  • nucleotide-aware generation
  • nanobody/VHH campaigns
  • scaffolded or target-conditioned all-atom generation

Oligo Designer / RFDpoly

  • multi-polymer design across DNA, RNA, protein, and mixed assemblies

Internal-only orchestrator models

Some registry entries are internal child jobs rather than user-facing launch surfaces. Examples include:

  • antibody_child
  • rfantibody_child
  • fampnn_child
  • boltzgen_child

The docs should describe them as implementation details, not as standalone user products.

Output and review model

These workflows are not just file dumps. The system persists:

  • job-level stage state
  • design-level lineage and artifact identity
  • stage review metadata
  • optional persisted analyses and aligned-error artifacts

See Results and Analysis for the data/review side.
